Invented almost four decades ago, Southern blot is a method for detection of a specific DNA sequence in DNA samples. Genomic DNA is digested with restriction enzyme(s), separated by electrophoresis, then transferred to a filter membrane and subsequent fragment detected by probe hybridization.

Although techniques such as real-time PCR, microarrays and now next generation sequencing may sometimes be used to address the same question, Southern blots performed with restriction enzyme-digested genomic DNA remains the most unequivocal assay to determine the gene copy number in a genome. This is particularly useful in the area of transgenic animals and plants where determining the copy number of transgene is essential.
